here's what i think

i think we should have things set up like minor league baseball where there is a major team and its farm teams any up for this idea

Not sure how it would work because then leagues would fight over who should be the AAA leagues and who are the A leagues. And besides, which league is the major league?

The only reason baseball pulls that off... anti-trust exemption.
Tony-O's comment is valid... look how hockey leagues try to swing a structure.

i believe that it could work if it did work out it would look close to this and I am basing this on pay rate and the amount of players who are able to move up.
Major League: AF
AAA: AF2, AIFL(based on pay)
AA: UIF(maybe the AIFL could be here they are a toss up in my opionion)
A: GLIFL(but I could see this league move up)
Rookie League: NIFL, EIFL

If it were based on pay, much of the AIFL and NIFL would be classified as amateur because of so many teams not being able to make payroll. I wouldn't bother to classify the EIFL at all since I doubt they are going to ever play a game.

Tell the Sioux Falls Storm (UIF) players that they are being promoted to AIFL and see what they say.
For that matter, tell a one way player that they have to play both ways and see how they feel.

Why count the EIEIO and not count a league that looks like it actually will start up, the WIFL. You also left out the APFL.
